No special orientation that I know of, especially if you put back the little bolts and screws - even if the screw heads were knackered and you didn't, the discs are located by the hub and wheel bolts.
A few thoughts, which you will have had already - did you bed in the new pads? Do you get the vibration when you use the brakes as well, and if so is it worse? Also, can you see if the discs are running true when you jack the car and spin the wheels by hand? Final thought - can you rock the wheel on the hub while the car is jacked up?
Brembo discs seem to be so accurate in my experience (fitted a couple of sets, both fine) - maybe the problem is with the pads, the hub or the wheel balance rather with than the discs.
As you know, you can tighten the hub nut (you may need to hire a really big torque wrench and socket).
