I bought a 92 9000T last year that has the factory alarm.It was not working when I got the car.While checking the system I noticed a few things that might apply to yours.The system has different inputs to lock and unlock and arm and disarm the alarm system.Lock and unlock are controlled by contacts in the left front door lock actuator;large plastic affair that moves the linkage.The alarm is armed or disarmed by a small microswitch that is attached to the left door lock cylinder.There is also one on the right side.Also the alarm has to see that all doors/hood/trunk lid/hatch are closed to work properly.
Your locks are working fine so you need to check the signals from the microswitch's to see if the alarm module is getting the right signals.You will need a wiring diagram to sort out how the alarm gets its signals.If the system is not getting the disarm signal it won't turn off the system and the flashing led. Disconnecting and reconnecting the battery resets the alarm module to armed mode.
