What is the name plate on the gear box of your 1995 cse? If it is FM-57101, it has the larger drive flange I believe. I am almost sure the lpt comes with a FM-57001 which has a smaller drive flange.
My recollection is although the automatic transmission has the larger drive flange, the base and bolt pattern of the drive flange are different from that on a 5 speed so you cannot remove it to mount it the 5 speed gear box.
What you can do is to replace the driver side drive shaft along with the transmission change. You'll end up with a larger drive flange on the passenger side (assuming you have a FM-57101 on your 1995) and a smaller drive flange on the driver side, which is okay. From 1994 on, the length of the drive shaft is the same on either side so it is interchangeable despite the drive flange size difference.
