Even though you removed the nipples there can still be junk pluugging up the drain tubes. There are various solutions.
Do as PeterH says and see which tubes are plugged. Then Straighten a coathanger and GENTLY feed it down the tubes that don't drain correctly. The tubes are hard plastic, so do be careful. You may have to do some poking to dislodge whatever is in the way. Note that a coat hanger may not be stiff enough if there is a really solid plug in the tube. I'd use a "fish tape" or "snake," a stiff but flexible electrician's tool for routing wires through walls. Not cheap for just your need, but available at Home Depot, etc. Try the coat hanger first. I've also put a coat hanger on a drill and broke the jam up that way (on an old VW Beetle).
People with access to a compressor have blown air down the tubes, which is good to do once anything solid is out of the way.
As PeterH also notes, your aquarium drains may also be plugged. They do this and it's why the area between the false bulkhead and the firewall is called the aquarium.
All this stuff is fixable and worth doing if your car is otherwise running well. The only caveat is that if your carpets are getting soaked you will have to do some removal and drying to avoid mold and mildew issues--important for health reasons and not having the car aquire a swampy smell. But you'll have to wait for dry weather. Which this year in New England is questionable. But summer is coming. Wait for hot days, detach and lift the carpets, soak up excess water, really try to get it all dry. It can be a project if you've collected a lot of water. But it's doable. I had a VW GTI that leaked badly and had to do this 2 or 3 times. Annoying, but not hard.
