sounds like the tranny was ok, they should have replaced the car...
seriously, seems to me the only thing that would remain the same is the downshift cable which is attached at the back of the throttle body (on my 93)... you can adjust it, adjusting it changes the harshness of the shifts (through pressure modulation inside the tranny)...
I'm guessing, just a guess cause I really don't know much, that you could adjust the cable (one adjustment bolt I think holds the cable in place) one way or the other, and it might change it.
Other thought is to check any vaccuum lines running to tranny, I think the turbo model has vaccuum lines (i don't recall any on my non-turbo).
