There should be two rubber donuts (like the one pictured where the link goes through the control arm) -- one on top of the control arm and one underneath.
Perhaps the bottom donut is suspect, or missing. Or, maybe the link itself is snapped off below, or stretched, or missing its nut.
In normal circumstances the parts are quite close to the CV boot but do not make contact, so something a little out of whack could close the gap as you've discovered.
