I replaced the transmission bearings on my 88T about a year and a half ago and as I recall there are three settings; endfloat on the input and output shafts, and the shims under the drivers side inner driver flange. In regards to the differential, the output shaft engages the crown wheel and is supposed to have 0.2mm endfloat, and the driver's side differential bearing race is pressed in at a torque of 14.8 ftlbs with the output shaft turning to set the wheels and pinions, and then shimmed.
I was very careful and did my best to get things set up right, but I still hear a little bit of whine from time to time. Other than that the transmission seems fine. You said your noise goes away when you put in the clutch, though, and that would make me suspect the input shaft might have something to do with it.
