You should be able to use the '97 in the '96. The transmission shouldn't matter. Generally it's best to stick with the same year ECU, but I've heard of people swapping years OK. The more important things that need to be the same are OBD I vs OBD II and TCS vs non-TCS. Ask me how I know.
Actually right now I'm running an ECU from a 5 speed CSE in my auto CS and it's fine. The LPT conversion is great and easy to do and well documented on this BB.
