Ridiculous base boost problem in LPT Convert

I have just recently converted my 1995 CS to a FPT and was enjoying it very thoroughly when it decided to cut to base boost. I actually replaced all the vacuum lines just before i did the conversion and had checked all turbo hoses. I have "reset" the ecu by leaving the battery disconnected overnight. As well as pulling fuse 5 for a half day. I checked the resistance in the APC and it read three on sides to center and six from side to side. I made sure the PCV valve was oriented correctly and made sure the BOV was in working order (vacuum test). I disconnected the w hose and seemed to obtain a higher boost level but never reached cut off point. It didn't seem to be boosting just ridiculously either.
My frustration is starting to mount and i know everyone has been through this before, and god does it suck. I didn't even enjoy the upgrade for half a day. I have searched the forums and found nothing like this. ANY help is much much appreciated.
