You're describing the classic symptoms of a worn 3rd gear synchronizer gear. I'm told that each synchronized gear has a synchro for upshifting, and one for downshifting (except for 1st and 5th, of course, which have only one each). The purpose of the synchro is to match the speeds of the gears prior to their meshing, using friction. You could try first going through 4th gear to get to 3rd, or perhaps double clutching and giving the gas a goose to bring your rpm's up to what they will be in 3rd, once you engage 3rd.
I had rapid wear of my 2nd gear upshifting synchro in my '91 9kt rebuilt tranny when the dealership elected to fill it with Saab synthetic, after installing the thing. I thought it was an issue with the tranny, and the rebuilder provided me another one at reduced cost, but then the same thing started happening with the second one. The dealership thought the new synthetic was the best thing since sliced bread. It's indicated for the later trannies, not what we have in our 9000's. I flushed and backfilled 3 times with conventional oil, and that seemed to slow the wear of the synchro. Some day I'll have to get it replaced. It's not normal. I'll bet that's the source of your synchro wear.
