As others have said, the ECU controls the total boost pressure, so a TD04 wouldn't get you any more power, since power is, in this case, dependent on the intake charge pressure. While the TD04 is capable of boosting higher pressures, the computer won't let it do that.
One thing to consider, is that the TD04 is a larger turbo, and it might spool more slowly, especially at lower RPMs, when used with a 200 HP ECU. I could be wrong on that.
As for the question about automatic transmissions and how much power they can take, there seems to be ample evidence that the autos in the 9000s weren't the most robust things, but power gains can be handled by well-taken-care-of automatics which receive regular maintenance.
Disclaimer: I do not own an automatic 9000. I do own a 5spd Aero, and I love it.
