Others will surely chime in, but here's my thought:
Much of the car is similar enough to be very familiar to you if you got to know the 1993 over the years. The '98 will have different engine management (Updated Saab Trionic) for two reasons. 1) Saab went to a newer Trionic iteration in 1994 and 2) the '98 CSE with a manual will have the Aero Turbo and corresponding management code. The transmission from the '93 will not fit in the '98 (Different input shaft configs.)
Climate control unit will be different as will stereo stuff. Window switches as well. The '98 will have two airbags.
All in all, you'll find a '98 to be a familiar place to work. Most of the differences under the hood will probably not even be noticed.
