rebuilt trans bolt pattern problem

yo, I own a '91 non turbo 5spd with 175k that i just put a rebuilt trans from an 89 into. I ran into what i thought was a major problem when bolting the rebuilt trans onto the engine. The front bottom tranny to engine bolt holes dont line up, so that means about 1/3 of the trans isnt bolted to the engine but other than that everything is the same. i noticed that the bellhousing on these transmissions are built stronger than ones on most other cars. so my personal opinion is that its fine, but im still a little worried something bad could happen running it this way... ive ran it about 1500 miles now with the rebuilt trans in in with no problems at all, in fact it runs like new.but what are the chances of something happening to the trans or engine running it this way? i just wanna know if theres some wise mechanic that will say this is a big no no!!
