I had the same issue. ECU re-programming won't help. Like you, I tried new O2 sensors, swapping ECUs, and the only thing that made the CEL stay off was putting the stock downpipe back on. I decided to just live with the CEL light, and did so for over a year. Then one day I was replacing the oil pan, and noticed an exposed electrical connection between the engine and the bulkhead, visible only from below. By "exposed" I mean it was an unsealed, spade type connector where the contacts were exposed to the air. I cleaned this off, not really thinking anything of it. To my surprise, the CEL never came back after that. So either that did it, or replacing the oil pan, or the new battery I put in, or cosmic rays. In any case, the conclusion I came to is that the 3" downpipe itself seems to make the whole system more sensitive to other problems, as evidenced by the fact that the CEL light was never on with the stock downpipe, and by the fact that I was inadvertantly fix the problem. There probably is some minor fault with your car that when combined with the 3" downpipe puts something just out of spec, as opposed to just inside of spec with the stock downpipe. I have no idea what the spade connector was for, but I do know that it wasn't connected to the O2 sensor, even though that was the fault I had been getting. So check all electrical connections, whether they appear to have anything to do with the symptoms or not.
