A lot of info is missing for me to tell where the problem is. From your initial description, it sounds like you are feeling a "crunch" when you shift from 1st into 2nd gear, but once you are in 2nd it drives fine and if you upshift to 3rd you also have no issue??
If that is correct, you most likely have a worn 2nd gear syncro. You may be able to reduce the issue with a high end fluid change; but check which ones are acceptable.
You can continue with the 2nd gear syncro in two ways.
1) slow your tempo when shifting from 1st to 2nd. Most drivers have a tendency to "slam" it from 1st to 2nd. If you take your time and pull out of 1st, take a breath, and slide it carefully into 2nd, you can reduce the crunching sound.
2) learn to double clutch into 2nd. clutch in, pull out of 1st & into Neutral. clutch out, clutch in and into 2nd. You typically do NOT do it this way when upshifting, but it can help reduce the impact going into 2nd. To double clutch going from a higher gear into 2nd, practice this: Clutch in, pull out of gear and into N, clutch out, blip the throttle to put the RPM's to where they would be when you are in 2nd (about 800 - 1000RPM higher), clutch in, change to 2nd, clutch out and drive.
