The breather nipple is just the plumbing that SAAB's engineers devised for routing the fumes from the crankcase into the intake manifold to be burned up as part of the combustion cycle - they could have used other parts, this is what they chose. For the 9-5s, my understanding is that the piston ring tension was decreased in an attempt to increase gas mileage; the unfortunate result is an increase in blow-by gasses, which need to be burned by the PCV system.
There are many places where a 9000 engine can leak oil, the most common being the valve cover gasket. One possibility for your missing oil: oil leaking out of the valve cover gasket falls down on the exhaust manifold where it gets vaporized.
