Taking the wheel off could not have done what you describe.
There are two schools as far as boot replpacement goes. I believe in the replace the entire driveshaft school. A new driveshaft is $90 and is a 1/2 hour job to replace. Especially if the car has any serious miles on it, it makes sense to replace the whole thing since there are many parts in the driveshaft that are probably towards the end of their usable life.
The other school is to just replace the parts. Its a nasty, messy timeconsuming job which requires a couple of special tools to take everything apart, soak everything in a huge bucket of solvent and get it back together. There are also a couple of pitfalls, like having dozens of tiny roller bearing suddenly fly out of the joint which you now have to put back together. Assuming the only part you have to replace is a boot, that, the grease and clip will run $20. If any other parts need to be replaced the cost quickly goes above the cost of a new axle.
