Installed new JT 3 exhaust and now car overboosts

I installed my JT 3” exhaust tonight along with some poly motor/trans mounts on my 98 CSE 5spd. Previously I had some problems with inconsistent and over boosting but now its worse with the new exhaust. I am preparing my car to send the ecu to John Willams for tuning and I am trying to get the car squared away before I install the new ecu. I am not running a catalytic converter and the 02sensor at the cat has been unplugged. I was informed that the ecu can be tuned without that 02sensor in place. My car now seams to be running worse. Boost is cutting out all the time and if it does not the car seams to break up at High rpms. Also sometimes if I downshift from third to second and attempt to shift at redline my car will stay broken up and not rev over 5k. I am guessing the apc solenoid my be the culprit however I wanted to see that If I get the ecu tuned will I need the apc solenoid to control my boost levels or will the ecu control it. Also am I doing any damage by currently not having the 02sensor by the cat plugged in? Thanks for the help guys, Louis
