My car appears to have come with new(er) lower engine mounts, but after a long search I found that the bolts that hold the engine to the lower mounts had come loose, causing clunking every time I released the clutch. Since retightening the bolt several years ago (used Loctite blue to keep it in place), that clunk is gone.
I recently chased another, similar sound that appeared to come from higher in the car - this time it was the strut mounting bolt. Tightening with an impact wrench solved that one.
