Springs provide the basic "ride rate" that is then controlled by the shocks/struts. Putting firmer shocks on softer springs is a great first step because it firms up the ride motion but leaves a lot of the compliance the stock springs provide. In effect, the firmer shock increases the spring rate by limiting initial compression (jounce) and controlling rebound.
The H&R springs, while (I believe) progressively wound, are substantially stiffer because they they are shorter and use thicker wire. You have increased their rate with the Bilstien HDs. Great for handling, but as you note, the ride is kinda rough.
If you want a better ride, what you might want to do is try a softer shock (the Bilstein Touring, for example) with the H&R springs. If that doesn't do it for you, use the Touring shocks with the stock Aero springs.
FWIW, before I did the Aero suspension and SAS bars on my car ('96 CSE) I researched this a lot. It finally came to that combo was the best for me. Now 10-11K miles later, I'm still mostly happy with it, even here in NH with less than great roads. But last week I was in NYC & Long Island. The road surfaces down there are terrible and the car rode pretty bad. I sure wouldn't have wanted to be there with anything firmer than what I have.
