My '97 Aero, with new '98 CSE engine, wrong turbo

Long story short, the wife was 250 miles away with my beloved '97 aero, and probably threw a rod that lost the engine (169K) I had a distant shop drop a used '98 CSE engine in it, but I discovered when driving it home yesterday that they left the turbo from the CSE (automatic) on the engine and kept my high output TD04. They will ship it to me on Monday, but I have some questions for the knowledgeable here....
The car ran fine (although not the Aero performance of course...) Any damage to run a set up like this on a Aero ECU ?
Should I take the opportunity to rebuild the turbo before installing back in?
This new motor has <100K on it, and I'm thinking of a upgraded ECU...how does one implement the T5Suite stage 1 upgrade?
