Right, the idle was generally faster (about 1,000 rpm when not fluctuating) when the ECU knew it to be an automatic. Idle was always worst as ECU adapted after losing battery power. After adapting it was never as steady as it is now that the ECU thinks it is a manual.
If the orange wire signal is not continuous, then the ECU must "remember" to increase the idle if an automatic and to use the automatic boost map instead of the manual boost map.
The improvement could have been simply because the new-to-me ECU had a just-made harness connection and better ground strap connection. One less electrical gremlin.
