It is very nice of you to help maintain your mom's car and to defend your parents against a bad mechanic.
I recommend turning it around to minimize the stress at the flange joint where the flex pipe connects to the cat. I can't say how, when or where the system will fail if you don't, but the "when" will likely be at the most inconvenient time.
While you're under there, check the bracket that supports the rear of the cat. It's attached to the top of the cat. Replace it if it's broken.
The flex pipe has not only a front and back but also a top and bottom. It should be installed so that the pipe angles up at the back.
