Where to start with a new motor in the car...

Could be many things. Are you saying the car won't idle, but die? The Air mass meter comes to mind, or the AIC, or the idle is simply set wrong. When you go to accelerate, I presume it eventually lets go and you get your power after the delay?
I'd try first, checking all your vacuum hoses, replace any that are cracked or torn, split, etc. Then, clean out your Air Mass Meter, the AIC valve, and your throttle body, with intake/carb cleaner. These worked wonders on my car, particularly the throttle body.
Also, it's been said many many times before, check your spark plugs! This is unlikely to be your idle problem, but can certainly cause hesitation under full throttle, if your gap is too wide or the plugs are simply too worn. In fact, check all your regular tune up items - distributor cap and rotor, plug wires, air filter, and fuel filter.
Sounds like a long list, but all of this should have been done when the motor was put in, so hopefully you can eliminate the things that you know are new or nearly new. A better description of the problem would be helpful in identifying the most likely cause..
Out of curiosity, how much did you pay to have the new {used} engine put in, parts and labor? How many miles did the original engine go, and what was the reason for replacing it?
