First off, you need to choose between a self powered subwoofer, and a non powered subwoofer with a separate amp. The former is conceivably the simplest to hook up, but the least flexible. In either case, you'll need to run a power wire from the batteyr to wherever your amp is - mine is under the driver's seat. If you still have the stock deck, you will need an amp that has speaker level inputs, or you will need what's called a speaker level to line level converter. If you use speaker level, you can simply tap off the wires at the speakers themselves (if you amp is in the back this would be pretty convenient). If you use RCAs, and your amp is in the back, run the cable under or around the passenger footwell from behind the deck, then along the passenger side door sill and under the trim carpet into the trunk. Same path if you amp is under the passenger seat, but if it's under the driver seat, I'd go down the center console..
As for what kind of subwoofer to get, and what size, that all depends on how much bass you want. The same is true of how many watts the amplifier should be. I'm using 300 watts RMS with an extremely long excursion single 12" woofer in a one cubic foot box. It fits incely in the trunk in front of the tool kit, very unobtrusive. And provides GOBS of bass. This setup I have can be done for less than $300. Check it out at my link below. More info on the Shiva subwoofer is available from the manufacturer's web site, http://www.adireaudio.com Go to components and then drivers, I think.
