sunroof & headliner collapsing

I have an 89 9000T (187,000 miles) that I discovered this morning has a sagging headliner. It is sagging in the corners of the ceiling above the back seat. It appears (all the dark coloring) that water has collected there along the sides and above the doors.
I am thinking that I might not have shut the sunroof correctly. It too has a problem where it doesn't shut where it is suppose to and it doesn't look like it lines up when it closes. When I look from above the car, the rear part of the sunroof does not line up with the roof. It slants towards the drivers side of the car.
I'm deeply depressed. I can only guess that I might not have closed the sunroof properly during the last bit of rain.
So. What do I do?
How do I determine where the water came from? If it was from the sunroof, can I fix that or do I have to take it to a shop?
After I fix the leak, do I replace the headliner or is there a way to "fix it" enough to make it look respectable?
And lastly, How much money am I expected to shell out for this fix?
