The shaft should be exposed, simply because there's no need to cover it.
As for the pedal feel, when you say soft, do you mean it's just a bit softer all the way from top to bottom, or that there's a soft bit at the top, but the rest is firm, like before? If it's uniformly soft throughout, then you've got a slightly softer diaphragm spring, no bad thing. If it's soft at the top, but firmer for the rest of the travel, then you probably have air in the system.
