Taking the problems one at a time-
Transmission selector - I assume you mean that each of the transmission positions - PNRD21 - have an UNDERLINE, indicating they're selected. I also take it that the problem was there with the old transmission.
Two possiblities there - either the EDU (display unit) itself, or the selector switch at the base of the gear selector. I've seen the EDU screw up on occasion and show all the gear selected - this can be a circuit problem, or a low voltage. Since it's been around for a while, it could be a problem in the EDU. The more common problem would be in the gear selector. There is a switch there to tell the EDU what gear you're in. If that switch is screwed up, it could be telling the EDU that you're in all gears or the wrong one. Remove the cover at the base of the gear shift to access the switch.
Second - the brake light failure indicatior, also known as the pictogram. This is very common on the 9000, especially in the older cars. Townsend imports (http://www.townsendimports.com) has a good writeup - specifically:

Here's the summary - the pictogram can come on when the brake lights are fine if there is a bad ground at the taillights, if any of the contacts are poor, or even if different brands of light bulbs were used between the left and right tail lights. The system is way too sensitive.
