I see the major advantage of the wagon is ease of loading, and the capability to carry odd-size objects. Yes, you can fold the seats down in the sedan, but the pass-through limits the size of objects and the ease of loading them.
This is important to me because I seem to carry a lot of odd items, er, large, oddly shaped items. My wife is a weaver, and either folded or broken down, looms tend to have lots of large pieces. But frankly, that's a 3% task- 97% of the time the trunk carries a few bags of groceries and an emergency kit.
Bob makes a very good point. If all you're carrying is relatively small, regularly sized items, like suitcases or grocery bags, the wagon won't help you unless you load up above the top of the rear seat- a real safety hazard in terms of rearward vision.
Since you'd be carrying stuff for small children, a wagon would make loading easier. Things like strollers and other kid stuff are bulky, and will fit easier into a wagon than a sedan trunk. The hole is just bigger.
See that (Hyundai, I believe) commercial where on the minivan test drive they deliver the soccer team and pick up the in-laws? Do the same with the car. When I go car shopping, I show up with the darndest things to see if they'll fit. Kayak paddles, folding looms, boxes. Stuff that's part of my life. Don't go by published dimensions - they won't tell you if there is a pinch point at the wheel wells or the door speaker intrudes. Show up at the dealership with three car seats and a trunk full of strollers, and see if they'll fit. See how hard (or easy) it is to get stuff in and out. You're going to spend big $$ and live with this car for years - don't limit the test to a spin around the block and if the seats are comfy.
