The both connect to the negative (back) battery post, one goes to the body on the left side of the battery, the other goes to the engine block at the back rear. The cable on mine which went to the body was badly frayed at the connector, and produced symptoms similar to what you describe.
If the alternator is actually not charging, the battery light in the dash should illuminate with the engine running, and also, the voltage reading on the EDU will be likely 12.0V or less (should never really get below 12.6V).
I'm banking on the ground cables, given that you just got a new battery and you didn't mention the charging light coming on.
