Sometimes (as in my case at the moment) the slave cylinder is to blame. It can become sticky in its movement, resistant to move through its full range, or not doing so smoothly. This means that even when getting full pedal travel, it is sort of "squishy" feeling and it can be difficult to get smooth shifts.
In the morning, very often the car will not shift out of the gear it's been parked in until I break the slave cylinder free by nudging the car lightly by releasing the clutch just for a split second to get things freed up. After that all is well -- perhaps you don't need to sit and warm up for all that time. This problem has been with the car for nearly three years now, so if it does not worsen for you, be advised that you can probably expect to drive the car for quite some time -- maybe the life of the car? As for me, I can't stand it anymore, and I'm going to R&R the slave cylinder next weekend.
