When it works properly, the automatic in the 9000 shifts very smoothly. What you're describing isn't good.
However, it doesn't necessarily mean you need a new tranny. If manually shifting the car seems to work, you might just have a problem with the springs in the valve body. Automatic transmissions use hydraulic pressure to decide when to shift, and there are some springs that are part of the 'control logic'. Often a spring will get tired or break, causing strange shifting. The springs are located in the valve body, which is the gold-colored box mounted on top of the transmission, just under the battery. The valve body can be taken off in about 20 minutes, leaving the tranny in the car.
I would find a transmission shop that knows the ZF, and see if they can check the springs in the valve body. It shouldn't be very expensive ($100-$200), and a lot better than buying a new tranny. But do it right now! Those sloppy shifts are damaging the transmission, and if you let it go, you're looking at a rebuild for sure.
