and it just so happened I needed to work on the pump also, so I did the job with the engine out.

Forgive me if you already posted this info before, but > what's the story behind your 99? How long have you owned it? How long has it been getting hot within a minute of running?

The water pump is not known to "all of a sudden" quit pumping, which could cause over heating within a minute. If someone previously attempted a change without the tool, there is a chance the drive gear is stripped. I can't think of any easy way to verify if it's pumping by removing a hose...without making a big mess.

The radiator could be compltely clogged, since both hoses are at the top, there is a remote chance that is the problem. Flushing the system will not remove sediment trapped in the lower end. This is the least likely problem.

Head gasket could be another reason for running hot, but you say there is no external leakage...there could be internal leakage, which means you'd be getting coolant into a cylinder and burning it out the tail pipe. Looking at the spark plugs for coolant or residue should be able to verify that much. A headgasket on a 99 is not that hard to do, compared to a water pump replacement. No special tools are required.

Only other thing that comes to mind at 1am is the thermostat not opening. If the hose from the thermostat housing to the radiator is getting warm, then that's not likely the problem. The temp gauge transmitter is on the thermostat housing(below the thermostat), so if it is reading accurate, it's sensing coolant in the head reaching +220 degrees in 60 seconds or less. This doesn't seem likely to me if the pump is moving coolant.
