Pretty much the only thing holding it in is the bearing that is pressed onto the shaft, and is retained by a c-clip, then the shaft gets pressed into the block < the outer race of the bearing is pressed into a machined cavity in the block.
Sounds like you didn't use the factory puller, as I've never heard or seen the type you are referring to. The key to the factory pullers is that they allow the pump shaft to un-screw from the drive gear below. That's why you never use a slide hammer to try and remove one of the later style pumps with the brittle 12 cog gears > it will rip the teeth right off the idler shaft if the pump can't spin while coming out.
