"I replaced the cap and rotor to no avail, the plug wires are fairly new"
Fairly new plug wires can still have problems.
"- but then I decided to check my timing - it seems that it was off after all - I needed to turn the distributor counter clockwise a bit. No explanation for this, the distributor is newly rebuilt and installed and the bolt holding it was nice and tight. Not sure how it got off. Haunted stuff."
Timing out of spec is not likely to cause intermittent roughness as you describe, it is more likely to cause consistent poor performance. Timing will vary as point gap varies. Occasionally a set of points will exhibit rapid initial wear of the rubbing block (the fiber tit that rides on the cam) and throw off the timing shortly after installation. So it could be off for that reason, or it may have been set with the vacuum advance connected, or it may have been set with the engine speed too high, bringing in some mechanical advance. Jack A advises setting the timing at cranking speed with ignition disabled, to avoid the latter problem. I just crank down the idle speed (spec is 900 I think) to maybe 500 to set timing, then raise it back up.
"Car is running much better now, but still misses out very rarely. I'm gong to check my points gap next."
Again, plug wires are the most common cause of intermittent miss, though of course there are many other possibilities. You will need to check timing again after resetting point gap, if it is out of spec.
