I'm going to make the gross assumption that your car is a North American Spec turbo - if not, then this information is inaccurate.
The original wiring setup for the cooling fans actually involves two relays - one for each fan. The second fan relay is shown on the electrical schematic for the car in the Haynes manual, but it's not on top of the fusebox - there are two relays screwed to the underside of your fusebox (and not shown in the manual, except for in the schematic), one of which is connected to your injection control computer, and the other is for the second radiator fan. The thing to do is get a continuity tester and the schematic (i.e. buy the Haynes manual) and ascertain which relay controls which fan.
The next thing to check is that both fans are wired to the same fuse - if they don't come on at the same time, they probably aren't. Before you wire both fans back to the same fuse, I would strongly recommend that you get an ammeter and see what kind of current each fan is pulling - it may very well be that the reason they are no longer connected to the same fuse is that the older one is drawing too much current for them both to be on a single fuse - needless to say, it's not the best fix to just move it to another fuse.
I had pretty much the same situation with mine, plus some other interesting electrical oddities, so if you have difficulties figuring out the wiring situation, you can e-mail me privately and I'll see if I can clarify somewhat.
