You didn't say which model you have, but if it's a V4, have you checked the orientation of the thermostat? The T-stat housing is dished on one side to clear the float bowl on the carb, and if you put the stat in facing the wrong direction, this dished area can impair the operation of the thermostat. Drat, I can't remember which way it's supposed to go, and I'm at work so I can't check my manual!... I'll bet Andy knows...
Also, with apologies for being obvious: what temp rating of thermostat do you have? If you just go to an auto parts store and take whatever they give you, you'll probably get a 195-degree thermostat, which is on the high side at best. A 180-degree stat is better and a 165-degree is better yet, although usually you can only get that one by special order.
If you've got a 2-stroke or a 99, all bets are off as the plumbing on these is different.
