Haven't tried it yet, but I got this tip for getting the rear peg back into the mount:

Get a long piece of all-thread with the same thread size as the rear bolt, or cut the threads onto the end of a piece of rod stock if you've got a die of the correct size. Round off the other end and wrap some tape around it so it slides smoothly. Thread this into the peg on the back of the transaxle, use it as a guide to slide into the hole, then pull on it from inside the car to draw the peg back into the mount. Then whip it out and put in the bolt.

When I try this, I'm going to start out trying to make this guide out of a piece of nylon rod -- figure it'll slide more smoothly and pose list risk of munging up the rear mount, but don't know if it'll take the threads...
