I had the same problem for a long time. This is a hatchback? I focused on the drainpipes also but that was not it.
If you peel off the upholstery on the back of the trunk covering the tail lights, you'll see water dripping down from the window seals. I checked everything but never could fix it until I ran a bead of silicone all the way around the hatchback window between the black plastic and the painted steel. If you're careful it's not noticeable to anybody but a discerning eye.
There is probably a more "correct" solution, but a dry trunk that doesn't smell of mold all the time was worth a small visual concession to me.
... perhaps if you brought it to an auto glass place they could do a job on it.
