CEL/Check Gearbox Light/Alarm

Okay...one more weird one for you guys. This afternoon, I handed my daughter the keys to my 98 900S and told her to go ahead and hop in the car and I would be out in a couple of minutes. She set the alarm off by unlocking the door with the key instead of the remote. After "turning a bunch of switches and jiggling a bunch of knobs" (her description) she found the manual and read how to correctly unset it. I came out, put the key in the ignition and WHAMMO! the dreaded CHECK ENGINE light along with the CHECK GEARBOX light came on. There was nothing wrong with the car when I parked it an hour before and even with these lights on, the car still drove perfectly well with no symptoms of immenent failure of any system.
Could she have done something to trigger this by all the "turning and jiggling"? Is there a way to easily reset these two lights without going to the dealer and dropping a wad of cash?
