The third brake light might not be the cause (though you will still probably want to fix it). Unless you start the car with your foot on the brake you will always get the "check brake light" on the CID. You have to push the pedal to make the switch so it can check them. The second thing is that the light out sensor is notoriously sensitive to minor resistance differences (and has been since the very earliest 9000s).

If fixing the centre light doesnt solve your problem Check that contacts on the main brake light bulbs are clean and corrosion free, that the earth is good on the rear cluster and try replacing both brake light bulbs with identical bulbs from the same manufacturer as each other bought at the same shop at the same time as each other.

Chances are these things will fix your prob. My 900 has a brake has a center brake light out but it doesnt alarm at the cel
