Refitting the tranny - help!!!

So I finally got my tranny back from Scanwest - pretty impressed by the service - extremely friendly and I actually trust that they did their best to keep the price at a minimum - regardless, it still cost just under $700 to rebuild my tranny to the point where it's good as new...

Anyway, so I lined it all up and shoved the tranny back into place with much cussing, but for some reason - the area of the bell housing around where the intermediate driveshaft enters the tranny won't settle in... to make things worse, I cracked off some of the threads off of the tranny when I tried to just torque it down using the bolts.

I can only assume that the intermediate driveshaft isn't sliding in properly - as at this point, I believe the input shaft is lined up and inserted correctly. Any suggestions on how to get the tranny in all the way? I've tried using a 2x4 and hammering from the other side - but it doesn't seem to get the tranny onto the intermediate shaft any further.

Thankfully only about a 1/4 of an inch of the threads snapped off of the tranny when I tried to torque it down - I threaded one of the headless bolts Scanwest gave me as guide dowels, and it screws in with a little bit of difficulty - do I now have to take it off again to have it rethreaded??? Please kill me now if so.
