I try to answer some of your questions.
Why don't you repair the old motor?
I haven't had a problem yet with installing the bracket kit on an old motor unit.
Search on this board for information.
The check latches message might be due to that one of the micro switches in the window frame has broken. It's difficult to see if they are broken or not.
With the Tech 2 scan tool it is possible to see on the screen if the two switches closes and opens properly.
No you can't latch the 5th bow to tonneau cover manually if you don't get in there and hook some extra electrical wires up to the motor and a switch to manually trigger the electric motor to latch/unlatch.
It is possible when using the Tech 2 scan tool to give a latch command to the TSAS ECU, but I guess you don't want to spend some 4000.00 on a tool just to lock the 5th bow.
After I have done a tonneau motor repair I always go through and do a complete calibration and adjustment of the potentiometers to make sure it is correct.
