Does old style shift linkage go bad and motivate people to update it or does it seem inferior from day 1?

-the linkage is fine for most folks, some are rough with it, letting a parking attendant or lube shop jock drive it can damage things when they can't figure how to deal with the reverse lockup

This car will need an exhaust. Is the sport exhaust the same diameter as regular exhaust. On the Saab Site the picture makes me think that this system starts after the flex pipe or has no flex pipe?

- yes, flex pipe back, be gentle with the old flex pipe or you will be getting a new one soon, the flex section is brittle with age and will not tolerate large bending

Rear main seal. This car only has 50k on it. Does the seal fail due to age or milage(milage right?)? To check seal do I get under the car and look at where the motor and tranny meet?

-seal should be ok for a while, you can see that location without jacking up the vehicle

I was hoping that if it was not leaking I would stay intact until I got closer to 100k.

- reasonable

To check clutch do I drive along and put car in 3rd and then at low rpms floor it? Does self adjusting clutch make clutch feel that it engages at a normal spot even if it is 75% gone?

- yes, 3rd to get full boost, so not at the lowest RPMs, perhaps through 3500, as clutch wears, the petal force might increase

Do you have a dealer service record printout?
The idler pully is getting old, check it.
