Mine does the same thing ('98 SE vert). I ordered some Zymol "Seal" - it rejuvinates all rubber seals and actually helps them swell back up. Over time rubber shrinks from drying out, and can lead to problems like this. It also helps the rubber to be more pliable, giving a better contact surface for the glass. Mine doesn't leak in the rain anymore, but if I take a hose and spray right on that spot, it will still get a few little drips, but nothing like before. The important thing is not to use anything like Armor All, because the water content in those products will actually contribute to drying and shirking - the Zymol product is pure something (I forget what's in it exactly!).
