Running Problems - Desperately Need Help

OK,
I have a 1995 Saab 900 Convertible with a v6. There is approx 225 000km on the car.
I parked the car inside an unheated garage late last October had it running in November to take it out to repair my wife's van. The car was put away with less than 1/4 tank of fuel at the time, parked and left.
Over the winter the battery died as it was on its way out in the fall, I started the car yesterday and it was running like CRAP. The engine was missing and it does not want to move the car or when its missing, no power, popping, spitting and lurching. Near redline it seems to become smooth but I just think its where the engine is revving so high. I replaced the battery with a new one. Another problem is that the exhaust has developed a hole after the middle muffler (large one).
My question is that is the hole in the muffler my problem with its rough running of should I look further.
I am ready to take this car and drive it over the first available warf.
Any suggestions are apreciated.
