If the transmission is slightly tilted and "riding" on the intermediate shaft it is almost impossible to get the tranny out.
I think you need to get the tranny back into position and start over again, using a prybar under the starter in between the engine/tranny split and give it a slight whack so that the tranny/intermediate shaft pops apart.
What I use is is two long bolts that have the same diameter/thread pitch as the ones holding the tranny to engine. I cut the head of both bolts and grinded the tip to a tapered shape.
After I have removed the two upper most casing bolts I install those two "dowel pins" and that keep the tranny lined up and in place when I pop it apart at intermediate shaft.
It also helps me tremendously when installing the tranny since I "hang" it on the dowel pins and then guide it in.
