I can't vouch for the '99 model, but my 2000 base 9-3 did have the doors pre-wired for speakers. However, the other end of those speaker wires are not already connected to the radio head. Instead, they terminate inside the center console behind the lower portion of the passenger side kick plate, where the optional Saab amp would go. (The amp is standard and already installed in the 9-3SE.) In the accompanying picture, the white arrow points to the connector inside the console where these door speaker wires terminate.
To drive door speakers without adding an external amp, you would need to splice into the front output speaker wires from the head unit and connect them to the door speaker connector (at white arrow) in the console. Buy Saab's stereo removal tools ($16), and you can pull out the head unit to access the output wires. Pin outs for the output wires are right on top of the head unit.
Color codings for the door speaker wires in my 2000 base 9-3 were as follows:
Driver's side:
Yellow with white stripe = positive (+)
Orange with white stripe = negative (-)
Passenger side:
Gray = positive (+)
Red with brown stripe = negative (-)
(I can't guarantee that the color codes are the same in other cars.)
By the way, the door speaker holes are actually designed for "oversized" 6-1/2 inch speakers (i.e. 6-3/4 inch). When I bought 6-1/2 inch speakers from Crutchfield, the company included adapters to enable the speakers to fit these larger holes at no extra charge. Be sure not to get door speakers which exceed the recommended depth in the Crutchfield listing, otherwise the windows will hit the magnets when they are put all the way down.
