Both cars have the same 2.0 Turbo 185HP Engine (the 2.3 was dropped after 1998). I have a '99 9-3S now, but did have a '97 900SE prior to this.
I would definitely recommend the 9-3. It has many improvements from the 900.
It is much more structurally rigid, has side impact airbags (the 900 doesn't), and is much more crashworthy (check Insurance Inst. for Highway
Safety Crash tests). New beams and other important modifications were made.

Since I drove both of these excellent cars, I could recommend both, but I definitely felt the improvments in the handling and tightness with the 9-3,
since minor changes in the drivetrain and suspension were made. The 185 HP
2.0 Turbo is a great ROCK SOLID engine that lasts forever virtually problem free. It is the best thing about these cars.

Consider the '98 900 SET if you want automatic climate control, leather, memory power seats, bigger tires, etc...that's why it's more expensive, and may have a more luxurious fit and finish....(9-3 SE has those too, but not 9-3S) However, people do have probs. with the 9-3S temp. control knobs and
the quality of the interior finish in the base models vs. SE ones.

The 9-5 is a GREAT car, very reliable, espec. if you avoid the 1999 (first)
model year. Also avoid the SE V6, as many question its quality and durability over the long term (stick with Base 9-5 or Aero)
