This has happened a couple of times to me as well. My '01 9-3 SE has 13K mi. on it now. It seems to happen when the synchros. don't mesh up properly. If you let the clutch out in neutral to spin things around a little bit you'll find that 9 out of 10 times it will fix the problem. Any other time a quick shift to second and back to first lines things up. I asked my dealer about this - they offered to take things apart to diagnose it - but since it only happens once in a very great while, I opted not to just yet... just b/c I know the transmission would probably never be right again. I can say that as it has "broken in" more it has been happening a lot less...
I'd say keep in mind that you have a significant amount of time left on your warranty... unless you're hearing grinding, etc. I would keep driving it to see : 1) if it happens again and 2) if it does, how often...
